Sounds like a 3/8" barb which is no big deal... are you absolutely certain it's 5/16"? Taprites sell with either 3/8" or 5/16", but shoving a 5/16" hose over a 3/8" barb is fine and personally, I've always tried to use slightly oversized barbs as an added measure of security.

Apologies; I know nothing about Brew Commanders, but I get kinda bothered every time I see a horizontal RIMS. I honestly don't know how significant a difference it makes in practice, but given 'heat rises', temp changes will be slower at the probe and what's coming out may not actually be at...
A 1/4 is the same height as a 1/6 ..It's just about 11" wide instead of 9.25" so you can still install the coupler and try it out for height...you just won't be able to close the door.
